The government carried out the consolidation and reorganization of shrines at the beginning and end of the Meiji period. In a 1872 Dajokan proclamation, the Meiji government designated shrines as the "national religious institution," divided them into official shrines and miscellaneous shrines, and granted them the status of official and national shrines and prefecture and village shrines. It also attempted to consolidate and reorganize miscellaneous shrines that were not designated as village shrines. This was an attempt to apply the temple acceptance system based on the "Rules for investigating parishioners of large and small shrines" to shrines, but it failed. In a 1906 Ministry of Home Affairs instruction, the government established standards for determining the amount of sacred offerings to be made, encouraging the consolidation of prefecture and village shrines.

神社を合併整理することで，明治初年と明治末年に政府の手でおこなわれた。維新政府は，1872年の太政官布告で神社を〈国家ノ宗祀〉となし，官社，諸社にわけ，官国幣社，府県郷村社と社格を付与し，村社に指定されない雑社の合併整理をはかった。それは，〈大小神社氏子取調規則〉にもとづく，寺請制を神社にあてはめようとのこころみであったが失敗した。1906年内務省訓令で神饌幣帛料の供進を決定する基準を定め，府県郷村社の整理をうながした。
