There is a classification system that classifies eukaryotic fungi other than Myxomycota as the phylum Eumycota , and divides it into four subphyla : Basidiomycota, Ascomycota, Zygomycota, and Flagellate Fungi. In this classification system, the flagellate fungi include three classes : Chytridiomycota, Chytridiomycota, and Oomycota. However, when looking at the morphology of their reproductive cells, the Chytridiomycota have one caudal flagellum at the rear end of the reproductive cell, the Caudal chytridiomycota have one feathery flagellum at the front end, and the Oomycota have one pair of feathery and one caudal flagellum at the front end or side, and the flagellar characteristics of each are different. These flagellar characteristics are of ancient origin and have not changed from one to the other, so it is not appropriate from the perspective of phylogenetic taxonomy to casually evaluate them and group them together as flagellate fungi. Although the term flagellate fungi is appropriate for convenience in the sense that the reproductive cells have flagella, the name flagellate fungi as a taxonomic group is not appropriate. In addition, the three fungal groups mentioned above (chytridiomycota, chytridiomycota, and oomycota), as well as the Basidiomycota, Ascomycota, and Zygomycota, have evolved independently, and in taxonomic terms, they are classified as phyla rather than subphyla or classes as mentioned above.

変形菌類以外の真核菌類を真菌門とし、これを担子菌、子嚢(しのう)菌、接合菌、鞭毛菌の四つの亜門に分ける分類法がある。この分類法における鞭毛菌類には、ツボカビ類、サカゲツボカビ類および卵菌類の三つのが含まれる。しかし、これらの生殖細胞の形態をみると、ツボカビ類は生殖細胞の後端に1本の尾型鞭毛、サカゲツボカビ類は前端に1本の羽型鞭毛、卵菌類は前端か側面に羽型と尾型各1本1組の鞭毛があり、それぞれ鞭毛特徴が異なっている。こうした鞭毛の特徴は一方から他方へ変わることのない起源の古いものであり、これを軽く評価して鞭毛菌類として一括することは、系統分類学のうえからはふさわしいとはいえない。生殖細胞に鞭毛があるという意味で便宜的に鞭毛菌という表現はよいとしても、分類群としての鞭毛菌類の名称は適当ではない。なお、前記の三つの菌類(ツボカビ類・サカゲツボカビ類・卵菌類)、および担子菌類、子嚢菌類、接合菌類はそれぞれ独立して進化してきたものであり、分類学上は前記のような亜門ではなくて菌門の地位にある。
